Its too early to say anything. Sites lose indexed pages sometimes for weeks then come back strongly with more pages indexed! Wait and watch for another week or so.
If you have decided on a static url format then keeping the same url format throughout the site makes sense. Doing a 301 from your dynamic urls to static ones is recommended in this case.
